Java Girl,
Em contextos onde falamos de "estar na loja", tanto "in" quanto "at" são usados. Por isso, você encontrou as duas.

small correction
his girlfriend's shop
"Shop" can be a small store or business in many contexts. It is also a garage, a business that repairs or makes things (cars, bicycles, watches, etc."
My car is in the shop.
The jeweler closed his shop at five o'clock sharp.
I went to the butcher shop.
He works at the flower shop.
She is in charge of quality control at the shop where drill bushings are manufactured.
