What about "I have been waiting for this for three years." ?
"for three years", right after "waiting" gives me the impression that the person was waiting for the three years (nonsense, at all!)

I don't like prepositions in the beginning of questions
the first option seems to be the most appropriate, although we had to eliminate one of the "for"s that seemed "so" essential...
