I know that if I "perder a hora" because I slept too much, I can say
"I overslept.".
But, what if I "perco a hora" for another reason? How can I say that?

noo you can't,
prefer the verb "to miss" " not arrive at somewhere at time" "to be late"
I missed the bus
I did not arrive at the office at time last morning....
I was late, so I couldn't meet you at time Mary Jane!

Olá,
Nesse contexto, é usado o termo ''Perder a trilha (track) do tempo''. (Equivalente a perder a noção do tempo).
Ex: 'I got so carried away while talking to my friends at the bar that I lost track of time'.
Ex: 'Don't lose track of time reading'.

Just to complement a little bit.
The opposite of 'To lose track of time' (as aforementioned) is 'To keep track of time'.

To arrive on time, punctually, on the dot, or at the right time.
