I want you to count from 0 to 12 three numbers at a time.

Actually I can't say if it carries the meaning I was looking for because it seems Pedro can say 3 random numbers between 0 and 12 at a time.

Would "Pedro, now I want you to skip count from 0 to 12 by 3" do the job?

You got it right on the first one. Count 3 numbers, then pause and keep going in that fashion to 12. Not sure why anyone would take pauses like that while counting though, I guess he just came up with a random sentence to explain the context. With that being said, is "three at a time" actually fitting to this context? I was a little reluctant to give this answer because I wasn't 100% sure.

I doubt it could possibly come off that way given that when you say that you want one to COUNT from 0 to 12 it's pretty clear it needs to be in that specific order and in the way people normally count, not randomly skipping numbers as you go through it. Then it wouldn't really be counting but just saying numbers. What you have in mind could be put into a sentence with something like "Give me all the numbers between 0 to 12, three at a time"

If listing three at a time following each triplet by a pause was the desired result, then, yeah, it fits. It's just pretty odd, so a student might still need an example list to be exactly sure what someone was asking with that.

Filtering every third number (or every nth number) is a pretty common programming exercise, so I thought maybe that's what it was all about.

That works too, especially when contextualized by a lesson like that.

Kids learn multiples very early in the U.S. When they are ready to count by 3, most likely they learned multiples of 2 and 3. Therefore you can say: count from 0 to 12 in multiples of 3.

Note: You didn't say how old "Pedro" is or what grade he is in
