Which/what do you prefer, to go or to stay?
Which is the usual and recommended (since you have two options), ''what" isn´t the correct form, but still commonly used, mainly in casual conversation.
Do you want to go or do you want to stay?
(It´s not so concise, but perhaps more natural - and commonly used as well.)

Em referência ao título, numa situação habitual, você também poderia usar:
Are you coming/going or not?
Are you coming/going or not?
Yes, in a situation of:
"are you going with us, or not?" (are you going with us, or are you staying?/staying home... etc"
"are you going with us, or not?" (are you going with us, or are you staying?/staying home... etc"
Nesse contexto de você vai ir ou ficar, uma das duas opções(ir ou ficar) vai acontecer com certeza. Então, nada melhor que usar o "going to" para mostrar certeza na ação:

Olá Walmir! Você poderia dar a situação em que você usaria essa frase? Por exemplo, você vai para o shopping e a sua esposa está decidindo se vai ou não. É isso? Se for esse o caso, eu diria: "Are you coming or staying?"
