Yes, you can use it. Since "a little water" would mean some, but not much.

Other ways to ask for water:
Can you give mommy some water? Not much, please!
Can you give mommy a glass of some water? Half full, okay?

Little is used with non-countable nouns and can be translated into "um pouco (de)/não muito/um pouquinho"
We need a little water.
I take a little sugar with my coffee.
I have coffee with a little milk.

Acho que “a little bit” é mais comum.

Both are used. By the way, "little" (little water) would mean "pouco" in the sense of "acabou/acabando/insuficiente":
Little water is left in my glass. (I want more.)

And "a little water" would be with the meaning of "pouco/pouquinho" but in the sense of "(o) suficiente":
A little water is all I need.
