Hi Tiago
Use the pronoun possessive form to modify the gerund. See, for instance, http://grammartips.homestead.com/posses ... erund.html
"By" works better than "for" in this case.
Thanks again for not been upset by my being late yesterday.

Olá Tiago,
Seguindo a boa sugestão do Henry, mais uma:
Upset that,angry that,happy that,etc.(Chateado por,zangado por,feliz por,etc.)
Ex:He´s upset that you didn´t call him.(Ele está chateado por você não ter ligado para ele.)
Ex:I´m happy that she´s doing fine.(Estou feliz por ela estar indo bem.)
Bons estudos!

Ontem não havia percebido, mas a expressão que eu sugeri,
"Thanks again for not been upset by my being late yesterday."
fica um pouco esquisita. "Been" não funciona bem; melhor seria "being" como o Donay sugeriu:
"Thanks again for not being upset by my being late yesterday."
Com "becoming" também soa melhor:
Thanks again for not becoming upset by...
Veja bem que temos dois "gerunds" aqui, mais evidentes se tivessemos escrito:
I´m grateful it was not the case of your being upset by my being late.
My being late didn't cause your being upset, thankfully.
E claramente pode-se escrever a mesma coisa sem "gerunds".
"My lateness didn't cause you an upset, thankfully."
