I would go for 1: "do you have a brother?"
With "have you" - would be "have you got any brother?", a bit different from "have you got a car?"/"has she got a mobile phone?"/has he got a computer?...

Só a primeira, amigo. Essa estrutura da segunda frase não existe, só se você adicionar "got" depois do pronome.
Para dizer você tem...?, não é correto have you...?. Há duas opções corretas e comuns:
Do you have...?
Have you got...?
Do you have a brother? = Have you got a brother? [Você tem um irmão?]
Do you have money? = Have you got money? [Você tem dinheiro?]
