Eu sei que "wave" é acenar, mas eu quero saber o por que se deve colocar "over".
Tentei procurar na net mas não achei nenhum phrasal verb ou algo parecido com isso.

"Michael was about ten feet to my right when he waved me over".

Complementando:

"Over", dentre outros significados, denota deslocamento de um ponto até outro, ou de um ponto até a posição do falante. Ex.:

I went over to him [Eu fui até ele].

The waitress made her way over to our table [A atendente deslocou-se até nossa mesa].

An unknown man walked over and asked me for a lighter [Um homem desconhecido veio/caminhou até mim e me pediu um isqueiro].

My parents are coming over tonight [Meus pais virão aqui hoje à noite].

"To wave someone over" é simplesmente chamar alguém com um aceno, ou acenar/gesticular para que alguém venha até você, como já explicado pelo Paulo.

"Michael waved me over" [Michael acenou para eu ir até onde ele estava / me chamou com a mão].

"To wave" poderia ser substituído por outros verbos. Por exemplo, "to call someone over" (chamar alguém até você), "to motion someone over" (chamar alguém com um gesto), "to ask someone over" (pedir para alguém vir até você) etc. Como podes ver, as combinações possíveis são inúmeras.

No caso de "hopped over", "over" assume o significado preposicional de "por cima" ou "sobre".

I hopped over a fallen tree = Eu pulei/saltei sobre uma árvore caída.

Perhaps Michael was a surfer? Than he was closer to the crest of the wave (but then ten feet apart), and then he passed over the guy that was on the lower part.

Maybe they were climbing a mountain, etc, then when Michael got about ten feet to his right, he wave over (just gesticulated/signaled with his hands) to the other alpinist.

So, with "he waved me over" would be "ele gesticulou me chamando - ou - me indicando por onde ir"etc.

This "wave over" could be that signal of "venha aqui" or "venha pra cá/pra esse lado" as in:

The "hopped over" means "por cima", as explained above.

As for "...and made my way over to him." the "over" there means "em direção/na direção de..." (right as Juliana has pointed out in her examples.). Or simply "eu fui até lá" (na direção onde ele estava, Michael estava).
