"Kick" é usado em um sentido mais geral e amplo significando "chutar" a bola em qualquer situação, em um jogo. "Shoot" é "chutar" a bola - rumo ao gol - com a intenção de marcar um gol. Essa é a diferença mais relevante, a princípio.
Ao dizer, por exemplo, "he kicked the ball", não se sabe para onde a bola foi chutada; mas, ao usar "he shot the ball" fica claro que foi para marcar um gol.

Basically, in English, I believe the difference is:
- To shoot the ball: to size up the target and let the ball fly into the goal as hard as you can.
- To kick the ball: the simple act of touching and kicking the ball at random.
