I will go for #2:
I don´t know whether to eat banana or apple.

A grammatical alternative to number 1 would be:

"I don't know whether I should eat a banana or an apple".

The indefinite article before "banana" and "apple" is indispensable in either case.

As you see it, is the first one incorrect? I mean, what's the difference in the translation?

The second one is gramatically correct and natural; the first could be used only in colloquial ways, the receptor of the message would have to fill the gap with some word (with to or should as we pointed out, or other word.)
