Verbo Have (He, She, It)

Se o verbo HAVE no HE, SHE e IT é HAS. Então porque nesta frase "He does not have a house" e "Does It have a house?" Não usa-se Has?
E nesta frase "She has a house" está sendo usado o Has?

Em frases com o auxiliar does, seja afirmação ou pergunta, o verbo fica na forma neutra.
Sempre que se usa o auxiliar “do” na estrutura de uma sentença, o verbo fica em sua neutralidade.

Interrogativa: “Does she have a car?”

Afirmativa: She does [have a car].
(A resposta com “does” é o suficiente, mas se quiser utilizar o verbo após também pode usar, pois dá ênfase ao verbo, mas note que também ele fica na posição neutra.)

Negativa: She doesn’t have a car.

As Leonardo has pointed out when we use DO/DOES/DID the verb will be in bare form, it "kills" the conjugation of the verb.
What changes is the auxiliary verb itself, DID to past, DOES to the third person singular, and the rest goes with DO.

The auxiliary DO (and its forms DID/DOES) are used to "mark" questions and negative sentences, not affirmations.

Summing it up:
She has a house. (affirmative, no use of auxiliary, hence normal conjugation).

Does she HAVE a house: (question - present signaled by DOES, with third person singular.)
DO YOU HAVE/DO THEY HAVE/DO I HAVE a house? (present - question signaled by the auxiliary - DO with sentences not in third person singular.

DID she has a house? (question - past signaled by DID).
