An airplane would go through or in (inside) a cloud.
You can run a search on Google using "god in a cloud" and it comes up on meaning over, or in contact with the cloud (but above it, not inside) or 'almost' taking part in it.
'On' usually mean "over" a cloud, or above it.
Not a grammar notion here, just playing "by ear", from my experience, and 'on the fly', others might improve it.
